Breyer was born in San Francisco, California, on August 15, 1938, to Anne A. and Irving Gerald Breyer. His paternal great-grandfather immigrated to the United States from Romania and settled in Cleveland, where his grandfather was born. Breyer grew up in a Jewish middle-class home. His father was a lawyer who worked for the San Francisco Board of Education as legal counsel.
Stephen and his younger brother Charles R. Breyer, who went on to become a federal district judge, were both Eagle Scouts in the Boy Scouts of America. Breyer graduated from Lowell High School in 1955. He was a member of the Lowell Forensic Society and competed in high school debate tournaments, where he faced future California governor Jerry Brown and future Harvard Law School professor Laurence Tribe, among others.
Breyer went to Stanford University to study philosophy after high school. In 1959, he received a Bachelor of Arts degree with honors and was induct into Phi Beta Kappa.
